From Ginza station(near our hotel) we'll probably going to Mikata Station(more specifically the Ghibli Musuem), Shinjuku, Harajuku. Any advice on the passes and time needed? And also the peek hours.

The best way to get around Tokyo is via the Japan Rail (JR) Yamanote Line with a one-day JR train pass for 730 yen (about $9).
