So I want to know which city/prefecture is cheap for living?

How are you going to "settle in Japan " ? You need a visa to stay more than 90 days. That means you need a good paying job. To get the job you need a four year degree and a job offer before you get there. Your job is going to be an issue as to where you will live.
I've been told there are some lower rents in Hokkaido. Finding work there though, isn't going to be easy.
