Check the following links out and see if you're eligible;

----- Note:
As you see in the links, 'scholarship' is USUALLY prepared by the Japanese government, not by universities.
Those wishing to apply for a scholarship should meet one of the criteria listed below:
1. Recommended by a Japanese embassy or consulate general (Embassy Recommendation).
2. Recommended by the Japanese university which will accept you (University Recommendation).
3. Selected by the Japanese university in which you are currently enrolled if you are a privately-financed student already studying in Japan (Domestic Selection).

*To apply, your qualifications should meet their requirement.

*I know non-Japanese, at least 2 people, who had studied on scholarship program in Japan. One went to Tokyo U and the other went to Tohoku U, very hard ones. Both of them were 'elite' in their countries.
I don't know about your field, but I'd recommend you inquire at the embassy.
