I have used IACE in the past, with good results. There is also a local company that has good prices (JapanTravel.com) and seems to have friendly customer service through the few inquiries I have sent them. Are there any other sites I don't know of? Do you have personal experience with these sites?

I always use Mobissimo.com and/or Kayak.com to buy airfare for both domestic and international flights. It includes not only the deals from the airlines websites, but also orbitz, expedia etc.
