Next year I'm going to Japan for a 5 month exchange program at a Japanese University. I really want to travel to Southkorea while being in Asia. Is there any problems in leaving Japan, and returning again within some days? I'm on a student visa.

Yes, you'll need a re-entry permit before leaving Japan otherwise your visa will be invalidated and you won't be able to re-enter Japan. You can get a single or multiple use permit at your local immigration office.
