Definitely Kiyomizu-dera. You can easily get to Gion from there if things related to geisha interest you (though you probably won't see many actual geisha unless you're out at the right time). I would also suggest trying to see things like Nijo-jo, Ryoan-ji (famou rock garden), Kinkaku-ji, or Ginkaku-ji. Depending on the season you're going you might also consider taking a walk along the Philosopher's Walk. If you're interested in shopping, there are lots of interesting places on Shijo-dori, down various back streets, and along the Nishiki Market, as well as in the Isetan and Cube shopping centers (both are attached to the train station). But you really should research the options yourself to see what interests you.
