Next summer I am going to Japan 3 weeks (1 week in Tokyo, other places are still under consideration), but where should I go? What otaku shops should I visit, and what other places?

You should go on JTB's Otaku tour. It usually runs in March because of the Tokyo Anime fair. But if you could go, I'm sure you would have fun. Here's the link from the 2011 tour.
