Hotels in the Heart of Tokyo Japan?

Okay, so my friend and I would like to visit Japan for about two months during the summer, right after we graduate high school.
Alright, so we really want the hotel in the heart of Tokyo because we honestly don't want to spend a lot of money on the locomotion(transportation).

If it's not too much trouble, I would love two hotels links, maybe not next to each other, because it would be nice to explore different parts of Tokyo.
We'll most likely be outside more than inside, so the rooms don't need to be large and expensive. We actually enjoy sleeping on the floor, so a Japanese style room isn't a problem.
Odds are we will stay in each hotel for about a month or so.

There are so many hotels in Tokyo.


Air fare: You need $1000-1500 if you are departing from US

Hotel: Usually, you need $120 per night if you want to stay at a hotel.
If you want to save money, you need to stay at a hostel which will cost $40-60 per night.
If you want to stay at a luxury hotel, you need $250-300 or more.

Food, transportation and others: You need $60-120 or so per day. If you want to enjoy shopping, you need more.

So you need $120 for hotel and $90 for others per day. If you want to stay in Japan for 2 weeks, the total cost will be $2940.
