Japanese universities...?

Question:

So I am an American - and I will graduating high school in the near future; and I want to study the Art's at Nihon University, or another one of the big public universities in Japan. I understand the Japanese language requirements, and all of that; my problem is that I did two years of online school my Sophomore and Junior year - but I will be graduating from a public high school.

I know Japan usually doesn't recognize online school and all of that - so does doing two years of online school while in high school ruin my chances?
