How safe is to fly over japan in airplane?

Question:

in term of safety from radiation from the damaged nuclear plants.

Answer:

In an airplane, you are exposed to more cosmic radiation than you were on the ground (because it gets absorbed by the atmosphere).

Even flying close to the no-fly zone that's immediately around the nuclear plant, you would get a smaller dose of radiation from the nuclear reactor than from cosmic radiation.
